JK saw his comments as aimed at her and as such he was condoning the vile treatment that she received which included those threats she mentioned.
He was specifically asked about her treatment and his was response was just "yeah". JKR took offence at something Billy Bragg said in support of this interview.

It’s really weird arguing with someone with whom, you, in principle, agree.
You (Jez) need to pick your battles.
The toilet one is a non starter, for several reasons; primarily because a bad actor will find any number of ways to waylay a woman. He does not need access to female toilets to do so.
The treatment of women who feel vulnerable whilst undergoing medical procedures is much more worrying, and something about which you will gain far more traction.

These are a set of extremely complex questions that need to be discussed calmly and carefully, to do the best possible for everyone, without anyone being intimidated by nasty, noisy, bigots (on either side) intimidating people from expressing their views, or positing solutions that deviate from their own dogmatic lines.

James Cleverly issues some perfectly sensible advice that could stop people being arrested and thrown in jail and is immediately slapped down by both Labour and the tories.
Of course, it's reprehensible that the advice he gave is still needed in some parts of the world.
Thank God for that. The actions of that hospital (and I gather they are not alone in this behaviour) were beyond reprehensible, and at least some senior staff should be booted out.
Not only does this ridiculous behaviour threaten women's rights and safety, it also damages progress in trans support by associating the majority of perfectly innocent trans people with the actions of a tiny minority, who may not even be genuinely trans, and who abuse over the top trans rights promoted by idiots.

Biological Sex
The notion that sex is not strictly binary is not even scientifically controversial. Biological sex in humans is bimodal - two dimensions to the continuum of biological sex, with every conceivable type of overlap in the middle. Denying a trans identity is denying that overlap.
Gender
All the old arguments that were marshalled against homosexuality (deviant, pathological, a choice, a social contagion) are now being applied to those with a non-traditional gender identity, and with just as little scientific basis.
People seem to be born with their gender identity - many trans people know their gender identity from a very young age, similar to sexual orientation. The principle of parsimony would suggest that gender identity is also a brain phenomenon.
